That was a quick example. Frequently you don't want to mirror the entire body, just a single feature. Try to mirror constructions surfaces ... It adds even more complexity with complex geometry that needs help of construction surfaces and projection if you also have to think ahead that you only can...

My current plan is to make parts with multiple configurations, and then save each configuration as a new part. If I need to fix something I can go back and do it from that one "template part" and save out the affected variants again, instead of having to go into each part and do the same....

SE isn't showing a warning or error that I see, just the link icon if you edit the sketch, but its not obvious that its connected to anything. I guess its remembers the edge from history that isn't there anymore? Not really sure how I feel about that, like its linked to a ghost I can't see anymore....
